Frequently asked questions

Why are datasets in different resources?

Spatial transcriptomics spans multiple modalities. Sequencing and imaging data use different file types and metadata, so they live in resources tailored to each workflow.

Will there be a single search?

A unified discovery experience is planned. For now, use the access routes listed in the Access section.

Can I submit both imaging and sequencing data?

Yes. Submit sequencing data via Annotare and imaging data via the BioImage Archive. Cross-reference accessions in each submission to link the study.

Do I need to provide processed data?

Processed data improves reuse. Provide matrices, segmentation, or derived outputs where possible, alongside raw data.

Who can I contact for help?

Use the EMBL-EBI support form and select the relevant resource, or reach out via the Contact page.
