The Hinxton Portal of the Human Cell Atlas is a joint initiative between groups at EMBL-EBI and the Sanger Institute. The project analyses, visualises and provides tools for exploration and further analysis of single cell RNA-Seq data generated by the Human Cell Atlas, as well as other projects on human tissue.
Data
Single Cell Expression Atlas provides access to the analysis results of data set from the Human Cell Atlas and data set in Homo sapiens from other studies.
All studies have been re-analysed using our standardised pipeline (iRAP). Pipelines and web services are being developed by the Gene Expression Team at EMBL-EBI, funded by Wellcome and the Chan Zuckerberg Initiative.

iRAP: RNA-seq analysis tool
A flexible pipeline for RNA-seq analysis that integrates many existing tools for filtering and
mapping reads, quantifying expression and testing for differential expression. iRAP is used to
process all RNA-seq data in Expression Atlas.
scmap: projecting samples on to a reference
A fast method for identifying the closest matching cluster or cell in the Atlas to a new sample.
