Introduction



There are many interfaces available which allow searching of multiple databases with various input/output options.

The most commonly used interfaces are:

EB-eye, The system is developed on top of the Apache Lucene project framework, which is an Open-source, high-performance, full-featured text search engine library written entirely in Java. It uses this technology to index EBI databases in various formats (e.g. flatfiles, XML dumps, OBO format, etc.) and provides very fast access to the EBI's data resources. The system allows the user to search globally across all EBI databases or individually in selected resources by using an Advance search.

SRS, which is produced by biowisdom but developed earlier by the European Bioinformatics Institute (EBI) and used by many bioinformatics service providers. SRS is a comprehensive data warehouse with very powerful querying and linking capabilities. At the EBI, there are more than 200 databases available, ranging from nucleotide and protein sequences databases, function and family classifications, secondary and tertiary structure libraries, metabolic pathways, ontologies, literature (medline), patent abstracts, etc.

BioMart is a generic data management system developed jointly by the European Bioinformatics Institute (EBI) and Cold Spring Harbor Laboratory (CSHL).

UniProt Search which is produced by the European Bioinformatics Institute (EBI). The UniProt Search provides full text, advanced search, set manipulation and search filtering on the UniProt Knowledgebase, providing interesting and complex views of data. A browsing tool for protein sequence database searches only.

  • Entrez which is produced by the National Centre for Biotechnology Information (NCBI). A tutorial is available here

    Other search and retrieval systems include:

  • ACNUC, developed and maintained by Manolo Gouy at the PBIL

  • BioRS, available from MIPS

EB-eye, SRS or Entrez wil provide a more comprehensive set of databases to search against and has more extensive cross linking to other databases.
