"study-abstract": "A full life cycle feeding trial was performed on two groups of Atlantic salmon selected based on their pigment retention (high or low pigment; HP and LP, respectively,) which at first feeding were either offered a diet rich in marine (M) or terrestrial (V) ingredients. The impact that first feeding and genotype has on their gut microbiota was assessed in marine water after fish were fed with a V diet at the final sea water phase. "study-abstract": "Stratified lakes and ponds that feature steep oxygen gradients are known to be significant net sources of greenhouse gases and hotspots in the carbon cycle. Despite their significant biogeochemical roles, the resident microbial communities, especially in the oxygen depleted hypolimnetic compartments are poorly known. In this paper, we present a comprehensive metagenome dataset including shotgun metagenomes from around 30 stratified lakes and ponds mainly located in the boreal and subarctic regions, but also including one reservoir from tropical Puerto Rico and one Swiss lake from the temperate zone. For most lakes and ponds, the data includes a vertical sample set spanning the oxic surface waters to anoxic bottom layers. In addition to the metagenomic sequences, the dataset includes environmental variables for the samples, such as oxygen, nutrient and carbon concentrations. The dataset is ideal for further exploring the microbial taxonomic and functional diversity in freshwater environments and climate change impacts on the functioning of these ecosystems.",

"study-abstract": "Mammals have diversified into many dietary niches. Specialized myrmecophagous (ant- and termite-eating) placental mammals represent a textbook example of evolutionary convergence driven by extreme diet specialization. Armadillos, anteaters, aardvarks, pangolins, and aardwolves thus provide a model system for understanding the potential role of gut microbiota in the convergent adaptation to myrmecophagy. Here, we expand upon previous mammalian gut microbiome studies by using high-throughput barcoded Illumina sequencing of the 16S rRNA gene to characterize the composition of gut microbiota in 15 species representing all placental myrmecophagous lineages and their close relatives from zoo- and field-collected samples. We confirm that both diet and phylogeny drive the evolution of mammalian gut microbiota, with cases of convergence in global composition, but also examples of phylogenetic inertia. Our results reveal specialized placental myrmecophages as a spectacular case of large-scale convergence in gut microbiome composition. Indeed, Neighbor-Net networks and beta diversity plots based on UniFrac distances show significant clustering of myrmecophagous species (anteaters, aardvarks, and aardwolves) even though they belong to phylogenetically distant lineages representing different orders. The aardwolf, which diverged from carnivorous hyenas only in the last 10 million years, experienced a convergent shift in the composition of its gut microbiome to become more similar to other myrmecophages. These results confirm diet adaptation to be a major driving factor of convergence in gut microbiome composition over evolutionary timescales. This study sets the scene for future metagenomic studies aiming at evaluating potential convergence in functional gene content in the microbiomes of specialized mammalian myrmecophages.",

However, less is known regarding populations in the guts of non-ruminant herbivores. Samples of gastrointestinal contents and feces from diverse herbivores were collected and analyzed using both culture and culture-independent approaches to determine Fibrobacter presence, abundance, and phylogenetic diversity in these systems. "study-abstract": "The UK Crop Microbiome Cryobank (UK-CMCB) project (funded by the BBSRC (BB/T019484/1)) integrates genomic (DNA) data with a cryobank collection of samples for the soil microbiomes of six major UK crop plant systems. The UK crops were grown in a glasshouse environment in soils obtained from nine locations across the UK. The soils are agricultural in arable rotation systems, representative of different soil textural and taxonomic types. Microbiomes were collected from the crop rhizospheres at the developmental point of harvest. This study contains amplicon data (raw data in fastq files) for the V3-V4 region of bacterial 16S ribosomal gene and the ITS2 intergenic region of the fungal ribosomal genes, obtained from the rhizosphere of 6 crop plants (Fava Beans, Oilseed rape, Spring barley, Spring Oats, Spring Wheat, Sugar Beet) and bulk soil (Control).",

"study-abstract": "In this study, we examine the taxonomic composition and metabolic content of mammalian gut microbiomes as a direct window into ecosystem function, using 16S amplicon sequencing and an untargeted metabolomics platform to analyze 101 fecal samples from a range of mammalian species. We find that mammalian metabolomes are chemically diverse and strongly linked to microbiome composition, and that metabolome composition is further correlated to the phylogeny of the mammalian host. Specific metabolites enriched in different animal species were related to the host-microbe interface, including modified and degraded host and dietary compounds. Our results suggest that differences in microbial taxonomic composition are indeed translated to host-specific metabolism, indicating that taxonomically-distant microbiomes are more functionally diverse than redundant.",

"study-abstract": "Bacterial diversity and community composition should be assessed for grassland and forest soils in the three German Biodiversity Exploratories (Schorfheide-Chorin, Hainich-Dün, Schwäbische Alb). Grassland soil samples were derived from meadows, pastures or mown pastures that were either fertilized or non-fertilized. Forest soil samples were derived from age class forest, selection forest or natural forest and dominated by either beech, oak, pine or spruce trees.The study focused on the effect of land use, management, fertilization and tree species as well as edaphic parameters onto the bacterial community and diversity to identify drivers of diversity and community composition.",
