Strain resolution – Lecture

Trainer: Chris Quince

Overview:  The lecture covers basic concepts of what microbial strains are, the importance of strain-resolutions, resolving stranis from metagenomes. Other concepts covered by this lecture are:
• Clonal expansions, niche selection and mutation will generate structured variation within a species but recombination and migration will dilute it
• Ecologically relevant patterns should be resolvable but not necessarily to actual haplotypes or genomes…

Learning outcomes:

After this session you should be able to:

  • List advantages and disavantages of de novo vs reference based strain resolution
  • Describe strain resolution from time series – DESMAN
  • Describe strain resolution on assembly graphs – STRONG
  • Describe validation and exploratory results from long reads
