New ENA Assembly Submission Tool: Webin-CLI

New ENA Assembly Submission Tool: Webin-CLI

16 Oct 2018 - 14:01
We have recently developed a new Webin Command Line Submission Tool: Webin-CLI (see https://ena-docs.readthedocs.io/en/latest/cli.html).

This new tool will support submission of assembly data sets to ENA and has the major advantage over our current assembly submission services (Interactive and RESTful Webin) in that you can pre-validate locally and then upload and submit files to ENA using this tool.

Please note that although this service is operated via the command line, there is no difference to how you currently create and prepare the data files to be submitted.

We believe that the new service will simplify your end of the submission process by providing local validation and immediate error reporting, and integration with upload and submit functions. We know that it will simplify the processing work at our end; we hope that we will be able to achieve a faster turnaround than you currently experience with the existing systems.

The new service has already been used by some of our regular large-scale submitters and we are now inviting all ENA assembly submitters to consider using the new service. We envisage that this will become the sole assembly submission service. Our anticipated transition plans are as follows:

  • Between 23rd October 2018 and 4th February 2019, we will run Webin-CLI and RESTful and interactive Webin submission routes in parallel
  • From 23rd October 2018 we will continue to accept all RESTful and interactive Webin submissions that are successful. For submissions through these routes for which errors arise, we will in most cases ask users to switch to Webin-CLI (in order better to understand and troubleshoot the errors) and provide support in this transition.
  • On Monday 4th February we will switch off the following assembly submission routes:
    • Genome and metagenome assembly submissions from Interactive Webin
    • Genome and metagenome assembly submissions from REST Webin
    • Transcriptome and metatranscriptome assembly submissions from REST Webin
After this date all genome and transcriptome assemblies must be submitted using Webin-CLI.
