Display existing alignment
In the Simple browser, the colour-coding and horizontal scrolling allow visual inspection of the results. The webPRANK browser extends this by showing the guide tree used to align the sequences and the posterior scores for each pairwise alignment. The set of scores shown below the alignment can be selected either by clicking a tree node or by using the drop-down menu. Note that the probabilities of structure states can only be show for nodes, not for 'minimum'.
The webPRANK browser also allows removing sites with low reliability scores. The site filtering is based on the node currently selected or, if 'minimum' is selected, on the lowest score. The stringency of the filtering is set with the drop-down menu; multiple filtering steps are accepted and the selection can be reset at any time. The selection of reliable sites can be shown in a separate Fasta broser window and exported in several alignment formats.
If your web browser fails to render the more demanding JaaScript code, you can try the very light B&W HTML browser (Example 3).

The alignment program PRANK and its graphical version PRANKSTER are available as stand-alone programs for different operating systems. Find more informations at the program home pages. The PRANK alignment algorithm is described in these papers: PMCID:PMC1180752 PMID:18566285 PMCID:PMC3009689
Our thanks go to the EBI External Services team, who provide the infrastucture, help and support upon which the PRANK web server relies heavily. However, they are not responsible for any problems that may occur and should not be addressed with complaints or requests concerning this service.
