AltExtron Database

AltExtron is a computer generated high quality dataset of human transcript-confirmed constitutive and alternative exons and introns. The alternative events have been delineated and annotated with various characterizations.

AltExtron is the prototype database for our production version AltSplice. AltExtron is more geared towards investigating various aspects of the methodologies that we use, and focuses in general on the biology behind alternative splicing.

Documentation

The methods used in detecting alternative spliced genes, the data files and the services based on them are described in:

  • "Conservation of human alternative splice events". Thanaraj, T.A., F. Clark, and J. Muilu. Nucleic Acids Res. 31(10): 2544-2552 (2003).
  • "Categorisation and characterization of transcript-confirmed constitutively and alternatively spliced introns and exons from human". Clark, F. and T. A. Thanaraj. Human Molecular Genetics 11:451-464 (2002) . [abstract]
  • Presentations of our 2002 workshop on alternative splicing and the AltExtron database
  • "GC-AG alternative intron isoforms with weak donor sites show enhanced consensus at acceptor exon positions". Thanaraj, T.A. and F. Clark. Nucleic Acids Research, 29:2581-2593 (2001).

Data

The complete data used in this work is available for downloading in several flat files, containing human genes, introns, exons, isoform events, human-mouse comparisons, and additional information on GC-AG introns.

We have made available two versions of AltExtron data - one as prototype (for human) and another as latest build (for human, drosophila, mouse, and others) based on EMBL/GenBank (Feb 2003).

The AltExtron flatfiles are available at ftp://ftp.ebi.ac.uk/pub/databases/astd/altextron
