Array Design Name Neuroflame II Mus musculus 0.5k v2.0 Version 2.0 Provider Peter Poerzgen (poerzgen@fastmail.fm) Comment[ArrayExpressAccession] A-MEXP-197 Comment[Description] We used standard size Amersham CodeLink glass slides and the Affymetrix 417 'Ring and Pin' spotter (former Genetic MicroSystems' GMS 417) with a 4-pin spotter head. Consequently, our arrays have a grid consisting of 2MegaColumns and 2MegaRows. Furthermore, our arrays feature 8rows and 18columns. Final oligo concentration was 50microM, dissolved in 50mM sodium phosphate, pH=8.5. Each spot (feature) is produced by 2 dots. Features are 300micrometer apart. Before blocking the slides, they were scanned with the Cy3-channel of our 428 Affymetrix (GMS 428) scanner to confirm faultless spotting (complete deposition and spot size).
Post-spotting procedures were performed as described by the slide manufacturer (Amersham). In brief: the printed slides were stacked in slide boxes, no lid on, and kept in the dark under a saturated NaCl atmosphere for 40hrs at room temperature. Then, slides were incubated for 30min in 0.1M TrisHCl, pH=9 incl. 50mM ethanolamine, at 50C, followed by a 30min wash in 4xSSC, 0.1%SDS at 50C, spun dry and stored light-protected in a dessicator at RT.
For the NeuroflameII v2.0 we printed two array grids on each glass slide, in order to perform the dye-swap experiment in parallel on the same slide. We used MWG's geneframes (22x21mm, Cat.No. 1180-200120), which allowed reliable separation of the two grids for the hybridization. For each of these genes one oligonucleotide (40-50mer) was designed by MWG (MWG, Ebersberg, Germany) using their proprietary Oligo4array software and CodeSeq database, which selects the oligos preferentially from the 3'-region of each coding sequence. Furthermore, each oligomer was scrutinised to meet physicochemical parameters (like melting temperature, self-complementarity, secondary structure etc.) and extensively tested to minimise cross-hybridisation to other sequences of the mouse genome in silico. All oligos were synthesized using MWG's HPSF technology followed by MALDI-TOF quality control. The oligomeres were spotted onto activated glass slides (CodeLink, Amersham) using a 417 Affymetrix 'ring and pin' spotter.
